Yes, you can use the Individually Addressable Lanes add-on to run two library pools independently on the same flow cell, as long as they are both compatible with your sequencing kit and will use the same run parameters. The same sequencing run parameters and sequencing chemistry will be applied to each lane on a single flow cell.
