Single cell transcriptomics lets us dive deep into the heterogeneity underpinning critical biological processes. But what insights do we miss when finite resources and budgetary concerns present obstacles between us and our research goals? Advances in single cell technology are helping to remove those barriers and letting scientists do more with less when designing gene expression studies.

With these goals in mind, Isaku Tanida from Element Biosciences will share how his team examined the benefits of pairing the Chromium Single Cell Gene Expression Flex assay with AVITI Sequencing to bring best-in-class data quality and cost-effective scRNA-seq to your bench. Join us to hear about:

  • Highly sensitive results from single-plex, 4-plex, and 16-plex pools.

Title: Genomics applied to species identification of fruit fly (Diptera: Tephritidae) pests

Speaker: Carlos Congrains, Ph.D., Postdoctoral Scholar, University of Hawaii at Manoa, Collaborator at Daniel K. Inouye U.S. Pacific Agricultural Research Center

Abstract

Tephritidae is a highly speciated and globally distributed family of fruit flies that includes several species of economic interest due to their capacity to invade new environments and infest a wide variety of crops. Species identification is crucial for applying adequate measures of pest control and minimizing their economic impact. Most of the species catalogued as agricultural pests show similar morphology and have overlapping interspecific polymorphic characters. Furthermore, the popular COI marker has failed to accurately discriminate among most of these species. We have generated high quality genome assemblies that can be used as references for population genetics studies. Here, we present the first genome of Anastrepha fraterculus, which is a major pest in the Americas. We also applied whole genome sequencing technique to evaluate the mango fruit fly complex, which currently comprises four species (Bactrocera frauenfeldi, Bactrocera trilineola, Bactrocera caledoniensis and Bactrocera parafrauenfeldi) distributed in Southeast Asia and Oceania. B. frauenfeldi and B. trilineola are highly polyphagous and catalogued as major pests. We obtained a large set of SNPs, which were used to infer a robust phylogeny and evaluate their genetic differentiation. Based on this data, we have identified a set of markers that may be used for species discrimination, offering a foundation for developing more efficient diagnostic tools.

Location: Theater 2

Date: Friday, March 17, 12:30 PM - 1:00 PM

Title: Science Can’t Wait: New options for affordable, high-quality exome and panel sequencing at moderate sample throughput

Abstract:

Exome sequencing continues to reveal more about the genetic underpinnings of health and disease, uncovering biomarkers and drug targets that will improve diagnostics and patient care in the future. The AVITI system is a new option for researchers who need high quality sequencing data but face challenges balancing per sample costs against longer turnaround times due to moderate sample volumes. Shawn Levy walks through common use cases for targeted sequencing, shares data, and explains how the AVITI System and the forthcoming Cloudbreak chemistry release can provide new options for obtaining data faster and more easily.

Beyond COVID: Using LoopSeq long-read wastewater surveillance to understand Enterovirus epidemiology.

Tuesday, November 15, 2022
10:00–11:00 AM (PT)

Wastewater-based epidemiology (WBE) of viruses is not a new idea, but it is one that has gained renewed attention as a potentially more accurate and cost-effective way to monitor the spread of infectious diseases through communities.

Learn how scientists at Arizona State University used LoopSeq™ to develop and test a novel method for long-read WBE of Enteroviruses during the COVID-19 pandemic, when standard methods for tracking the spread of these viruses were not available.
